I've tried BuildingWaypoints=true to test the defenses. But it doesn't allow me to do waypoints for the defense buildings.
Either AA or AG defenses doesn't allow for waypoints. Also tried it to Warfactories and it also doesn't affect it, which I expected anyways.

Phobos doesn't specify which building could BuildingWaypoints=true affect. I presume it would at least allow me to waypoint base defenses.
I don't really know what the use for building waypoints are for other than those.

Considering buildings can't move, waypoints are pretty pointless on buildings. I'm not sure what you expected the base defenses to do?

The only use I can think of, is for buildings that can undeploy into a unit, like the slave miner etc. I presume the building will undeploy and then move along the waypoint path to a new location were you can deploy it again.

Just tested it with both the MCV and Slave Miner and both gives the same message as other buildings being given waypoint. That doesn't seem to be the case.
Also, waypoints are useful for attacking units, but again I don't really know the reason why they added these. I was assuming it was for base defenses.

I wanted to use this for testing my base defenses, but also learn what it's supposed to do. Phobos doesn't just add features that are useless, there might be some use for it.
You're idea of moving a deployed unit sounds useful especially for Slave Miners since it could help them move without worrying.

I'm starting to frequently check Phobos  now since there seems to be better features being added compared to before and it's much more active.
Every feature being added is something that's actually exciting and understandable compare to the vague and "workaround" design from back then.

I asked on the Phobos discord and was told you can use it to queue up targets for defenses as you thought. You should check that you have added the BuildingWaypoints=true tag in the correct place and that you're using the latest dev build.

I did. I've installed the nightly build. When installing a new version, it doesn't any save accessible from the older versions correct?
Also, neat! That was exactly what I wanted. To be able to test my base defenses.

P.S. The BuildingWaypoints is still not working. I might've said it in a way that made it seem like it worked.
Just wanted to clarify in case in came out that way.
